After reunification, Erfurt was able to do well in the new Oberliga Nordost, and on that basis, was seeded into the 2.Bundesliga, but dropped immediately. From then on, they were a fixture in the eastern 3rd division.
Erfurt was never in the running in 1998-99, and needed to regroup to see if they could challenge next season. In a hard fought campaign, they managed to gain a playoff spot and subsequently qualified for the new combined Regionalliga. There was somewhat of a disappointment in that Erfurt was seeded in the south group, removing some of the natural rivalries with other ex-GDR clubs. The season started out decently, but soon collapsed. Erfurt was only spared relegation due to finanicial problems of some other squads. Suprisingly, they seemed to solidify over the next couple of seasons, and maintain their 3rd division status. Although the on-field success in 2003/04 was strong early on, financial difficulties reared their head.
